how are you tuning the bottom heads? and are you muting the opposite head as you tune. if not your being missled by the opposing heads ressonance.

Check your bearing edges to see if they are perfectly flat. For some reason, 12" toms are notorious for not being truly flat.

Check the bottom head and set its tension a bit looser than the batter. Neutral tuning can often yeild a bit more ring than desired. This will also allow for more outward projection. (For Jazz tuning tune opposite) Also make sure your cross tuning the screws as opposed to just going around the drum in a circle. Also the tension on the head itself will be different around the drum even if it feels even on the screws. This is where a Drum Dial comes in handy. The suggested tunings will get you in the ball park and then you can fine tune to your desired sound from there. Once you get it where you like it, check the readings again, even them up and write those numbers down for future reference. Some might think it's cheating but a Drum Dial will make quick tune ups and head changes a snap and the evened tension will allow your drum to hold it's tune longer. Also, definately check the bearing edges for flatness, espescially if the drums have been left in a non climate controlled environment for any length of time. If you live in an area with high humidity this is espescally true. Also you mentioned trying different heads but did you also change the resonant? Even though it's not getting beat on with a stick, the vibrations will eventually wear them out causing your drum to sound dull or flat. :)

Tune them tight and tape a piece of paper towel to the top of each head.

I think tape is tacky if you need to dampen get heads with dampeners built in or moongels

i hate when people put tape on their drums. i think it makes it worse. studio rings or something like that would be the best bet

it all depends on what drums you have. If you fairly used heads and a horrible kit then tape will make it sound better. that's only an opinion, though. Muffling drums is usually for Jazz. I do have a piece of tape with part of a paper towel on the top of my good snare though so it doesn't rattle as much.
